What kind of popup window is it? If it's a completely separate window or a system dialog (like Save As), then Windows should isolate the window. If it's a feature drawn in the page, then Windows doesn't know that it's a distinct window and you would need to turn to the Snipping Tool to capture it (PrintScreen => rectangle mode).
